Charles is taken by an organisation (human or mutant), preferably instead of or after the beach scene in Cuba. Erik still leaves with Raven while Charles is incapacitated, however.
The organisation tortures and/or experiments on Charles (who could even initially start out as a willing subject). One of the things they want to see is how good a substitute his telepathy would be for conversation. So they remove or deliberately damage his vocal chords. Permanently.
Eventually Charles escapes or is rescued.
This could be set during DoFP, where instead of Erik being in jail, he, Logan, Hank and Pietro bust Charles out of this place. Or maybe it goes similarly to the film except Charles is mute and has full control of his powers. I would really love for everyone to be super angry on Charles's behalf. And for some Cherik, however you want to work that in. And also Raven's reaction.
tldr, A corrupt organisation removes or damages Charles's vocal chords. Charles will never be able to speak again, except telepathically. Angst prevails.
Bonus for Charles's angst and fear over actually using his telepathy to communicate, as so many people he loves/respects have requested and even demanded that he didn't read their minds in the past. He tries to compromise by allowing them to speak and then projecting, maybe along with some sign language, but it's tough, and kind of isolating.
