1. Charles wears his mother's maiden name: Xavier
2. His father didn't die when he was little. He left to protect his son. His name: Cross. His job: BAMF!assassin. Charles has been aware of it all along.
3. Charles invented the persona Wesley Gibson to get his father out of the fraternity. Raven might have been at a boarding school at the time.
4. The events of Wanted happened with one minor exception. As the fraternity wasn't aware of his telepathy, Charles used it to make them believe Cross died on that train. (The long fall down into the river was real though! XD.) Cross needed to tie some loose ends before joining his beloved son at the mansion. He was on his way back to Charles when the events of X-Men:First Class happened. Charles disappears after getting shot. (maybe at the hospital?) He recuperates at a safe place. Cross is pissed at Erik but Charles manages to convince him that they were all at fault.
5. Erik, Raven and the rest are devastated but after a few weeks manage a path that merges Charles' and Erik's ideas, always hoping they might find him one day. A few months after the beach while on a mutant recruiting mission, they get themselves into a huge mess. A trap by the government? Another mutant group. Whatever.
6. BAMF!Charles saves the day like this:

7. Happy end (after a huge talk...and some apologies...from all sides)?
Bonus points if aside from completely destroying the fraternity and whoever threatened Erik and the kids, Charles is the worst assassin ever. His "victims" tended to turn up alive after a few months with no memory of what happened.
Double bonus if Charles' didn't get a clean bill of health from his dad yet when he saved everyone's asses and faints afterwards scaring everyone to death.
Note from fill the writer: In sketching outlines for this, I found it made more sense to me if he starts out as Wesley (as opposed to being an assumed persona) and sort of grows as a person and becomes more Charles-y. (Especially in light of Wesley's killing spree and Charles's "killing will not bring you peace" mindset.)
