Erik and the Brotherhood notice that they haven't heard from/had skirmishes with Charles and his students for some time. When they arrive at the mansion, they find evidence of a battle, and no sign of anyone. They discover that the government has captured Charles and the students (Beast, Havok, Banshee, and if you included a Darwin who just needed some time to reform his body, I'd be extra pleased) and are holding them at a secret facility, experimenting on them.
Of course, Erik and his mutants ride to the rescue, but Charles and the students have been there for some time and are in very bad shape. H/C would be awesome. Charles/Erik is awesome, and any other pairing you might like would also be great (I'm partial to Darwin/Havok and Beast/Havok, but do what you want!).
Bonus points if they find each person with some sort of horrible device that prevents them from using their powers (for example, a modified brank/scold's bridle for Banshee, etc)! Long prompt is long.

Charles is clumsy about it and Reid's never met another mutant. The end result is that Reid is more convinced that he's having auditory hallucinations than he is of the existence of super-powered humans. Things get worse from there. (Then they get better?)

The two aren't up for Shaw's games, but feel as if they have no choice. Going on a mission and trying to beat time, they do whatever it takes to hunt down Shaw and get Alex back.
When they do get him back, he's entirely traumatized from the experience and flinches at the slightest touches, doesn't feel the need to eat, etc.
The other kids -- especially the other (Sean for Alex or Alex for Sean) -- as well as the two mutant parents try to help him realize that he was back home and he was safe at last. Angst! Hurt/comfort! Family stuff.

So the rest of the movie happens, and the beach divorce, and then Erik starts to get sick. He hides it for as long as he can, but eventually Raven finds out, and forces him to admit that he thinks he’s dying from radiation poisoning from that power source Shaw was consuming.
But he’s not sick. He’s pregnant.
